线粒体基因片段在梭子蟹系统发育及物种鉴定中的应用   总被引:3,自引:0,他引:3  
测定三疣梭子蟹(Portunus trituberculatus)9个个体COI基因部分序列467 bp,7个个体16S rRNA基因部分序列519 bp,同时测定样品蟹1个个体COI基因部分序列468 bp.结合GenBank中收集的梭子蟹科COJ,16S rRNA两个基因所有同源序列信息,使用Kimura双参数模型采用邻接法(NJ)、最大简约法(MP)构建梭子蟹科分子系统发育树;将样品蟹测得的COI基因序列和已知鲟属的其他蟹同源序列(429 bp)进行比对分析.结果分析表明:两个基因片段序列平均碱基AT数量分数都明显高于GC数量分数;梭子蟹属与美青蟹属关系最近,蟳属应为区别于梭子蟹属、美青蟹属、青蟹属的另一支,支持蟳属应划分在短桨蟹亚科的观点;根据遗传距离以及转换/颠换(R)值分析,判定出样品蟳为锐齿蟳.本试验运用线粒体基因片段探讨了梭子蟹类的系统发育关系以及样品蟹的种类鉴定,为线粒体基因片段在梭子蟹的物种鉴定和系统发育重建中的开发和利用提供重要参考.  相似文献

我国重要帘蛤科(Veneridae)贝类的16S rRNA序列系统学分析   总被引:5,自引:0,他引:5

本文对我国隶属于帘蛤科(Veneridae)10个亚科、17个属、20种贝类的16S rRNA基因片段进行了系统学分析, 上述动物的16S rRNA片段长度在438—648bp之间, 利用PAUP软件包在对序列比对基础上构建了邻接系统树(NJ)和最大拟然系统树(ML)。16S rRNA数据显示, 我国帘蛤科贝类由三个主要分支组成, 美女蛤亚科中的加夫蛤属(Gafrarium)可能是一个单型属, 该属与美女蛤属合并为加夫蛤属比较恰当。帘蛤亚科与雪蛤亚科应属于不连续的分类单元。另外, 青蛤亚科与仙女蛤亚科均应作为独立的亚科存在。本文的研究结论与修订后的帘蛤科形态分类观点一致。  相似文献

对3种蛏类大竹蛏(Solen grandis),长竹蛏(Solen strictus)和小刀蛏(Cultellus attenuatus)的线粒体16SrRNA和COI基因片段序列进行了比较并对其系统学进行了初步研究。得到的序列总长度分别为472-481bp(16S)和658bp(COI)。3种蛏序列的碱基组成均显示出较高的A+T比例(16SrRNA基因62.1%;COI基因62.8%)。对位排序比较表明,16SrRNA片段种内个体间变异较小,3种类间存在128个碱基变异位点(其中包括127个简约信息位点)和5个插入/缺失位点,总共12个碱基长;COI片段有200个碱基存在变异,其中包括191个简约信息位点,不存在任何插入/缺失位点。数据分析结果表明16SrRNA和COI基因片段大竹蛏与长竹蛏两片段的遗传距离分别为0.0856和0.1712,两竹蛏类与小刀蛏的遗传距离分别为0.3054,0.2798和0.2662,0.2933。作者认为小刀蛏与竹蛏之间的遗传距离已达到科之间的水平,结果支持将其提升为刀蛏科的分类观点。3种蛏类线粒体16SrRNA和COI基因在种间明显的多态性,证实了16SrRNA和COI基因序列均普遍适用于蛏类种及以上阶元的系统学分析。  相似文献

文蛤属(Meretrix)16S rRNA基因及ITS1序列的系统学分析   总被引:8,自引:5,他引:8  
利用线粒体16SrRNA基因片段及核糖体DNA转录间隔区ITS1序列分析的方法,以近缘属的青蛤(Cyclinasinensis)为外群,对文蛤属的文蛤(M.meretrix)、丽文蛤(M.lusoria)、帘文蛤(M.lyrata)和斧文蛤(M.lamarckii)4种贝类进行了系统学研究。经ClustalX多重比对及DNAsp软件分析后,用PAUP4.0分析软件,计算出种间序列的碱基转换/颠换频率,利用邻接法NJ构建系统发育树。结果表明,帘文蛤与该属其他三种的分歧时间较早,两类序列与其他种类间的相对遗传距离分别在0.25866—0.28218和0.15644—0.20104之间。文蛤与丽文蛤间的16SrDNA及ITS1序列间的遗传距离仅为0.04805和0.04201,拓扑结构图显示关系很近,并且二者的分布区大面积重叠,其序列间的转换/颠换频率接近种内单元型(haplotype)间的序列变化,鉴于它们的贝壳形态有一定差别,应归为同一个种内的不同地理亚种比较恰当。  相似文献

长臂虾科(Caridea:Palaemonidae)是真虾类中最大的科级单元之一,为了探索长臂虾科内部的系统演化关系,作者采用从Genbank中下载的长臂虾科两亚科(Palaemoninae,Pontoniinae)14属30种长臂虾的线粒体16s rRNA基因序列片段,以鼓虾科(Alpheidae)细足鼓虾(Alpheus gracilipes)为外群分析长臂虾亚科和隐虾亚科之间的系统发育关系。在获得的466个序列位点中,变异位点263个,简约信息位点213个。DNA序列分析显示,隐虾亚科的德曼隐虾属(Manipontonia)与长臂虾亚科的遗传距离(0.211)要小于其与所在亚科的遗传距离(0.245);此属在基于贝叶斯法(BI)和邻接法(NJ)构建的系统发育树中也与长臂虾亚科的种属聚合为一支,然后与隐虾亚科种属聚合的一支成为姊妹群。结合此属与长臂虾亚科尾瘦虾属(Urocaridella)形态相似的特征,建议对德曼隐虾属在长臂虾科中的分类地位进行重新评估。除隐虾亚科德曼隐虾属聚合到长臂虾亚科聚类簇外,两亚科所属的其他种属各自聚合为一支,在系统树中互为姊妹群,支持将长臂虾分为两亚科的分类系统。  相似文献

A set of 27 marine planktonic bacteria isolated from the polar regions was characterized by 16S rDNA sequencing and physiological and biochemical testing. More than half of these bacteria were positive for caseinase, gelatinase and 13-glucosidase, and could utilize glucose, maltose or malic acid as carbon source for cell growth. Twelve isolates expressed nitrate reduction activities. Except for one antarctic isolate BSwlO175 belonging to Actinobacteria phylum, these isolates were classified as γ-Proteobacteria, suggesting that γ-Proteobacteria dominated in cultivable marine bacterioplankton at both poles. Genus Pseudoalteromonas was the predominant group in the Chukchi Sea and the Bering Sea, and genus ShewaneUa dominated in cultivable bacterioplankton in the Prydz Bay. With sequence similarities above 97%, genus Psychrobacter was found at both poles. These 27 isolates were psychrotolerant, and significant 16S rDNA sequence similarities were found not only between arctic and antarctic marine bacteria ( 〉 99% ), but also between polar marine bacteria and bacteria from other aquatic environments ( ≥ 98.8% ), including temperate ocean, deep sea, pond and lake, suggesting that in the polar oceans less temperature-sensitive bacteria may be cosmopolitan and have a bipolar, even global, distribution at the species level.  相似文献

Despite the high number of species and ecological diversity of pandalid shrimps, there has been no previous attempt to resolve evolutionary relationships of several genera using molecular tools. Although mitochondrial DNA cytochrome oxidase I (COI) is widely used in barcoding studies to delimit species boundaries, additional insights into phylogenetic affinities can be obtained, especially when used in combination with data from additional genes. The knowledge of molecular diversity is essential to understand phylogenetic relationships and will help systematic clarifications. Based on partial fragments of the 16S and COI genes, we have focused specifically on addressing the systematic relationships of the economically and ecologically important shrimp genus Plesionika within a framework of five genera from within the Pandalidae. Our results showed that species within Plesionika are substantially divergent when compared with other genera, exhibiting the highest average nucleotide divergence, with 0.1123 and 0.0846 in COI and 16S genes, respectively. In addition, sequence divergence was found to vary greatly within the genus Plesionika (COI/16S): 0.0247/0.0016 between Plesionika antigai and Plesionika heterocarpus and 0.1616/0.098 between Plesionika heterocarpus and Plesionika edwardsii. We did not find amino acid sequence divergence between P. heterocarpus and P. antigai compared with P. heterocarpus and P. edwardsii (8.10%, K2P distance). Three species of Plesionika (P. antigai, P. heterocarpus and Plesionika scopifera) appear well separated from other Plesionika species in both maximum likelihood and Bayesian analyses. The present study confirms the utility of COI over 16S as a genetic marker to resolve relationships between different species of Plesionika from the Northeast Atlantic and Mediterranean Sea, in addition to species delimitation. The findings highlight the need to further review paraphyly within Plesionika in an attempt to recognize a concordance in the evolutionary history of Plesionika with major ecological and geological events.  相似文献

Mediterranean underwater marine caves harbour abundant populations of several species of mysids that are increasingly used as biological models in ecological and evolutionary studies. One exception is the species Harmelinella mariannae, described in 1989 and then hardly ever again reported in the literature. We here provide the first data on the distribution of this poorly known taxon that, contrary to expectations for a rare brooding cave dweller, we now report from Madeira Island in the nearby Atlantic, to the easternmost parts of the Mediterranean. Brief behavioural observations are added, particularly its atypical solitary habits and its feeding behaviour as a high trophic level carnivore. Molecular characterization of the different specimens captured provided three sorts of information. Mitochondrial COI and 16S haplotypes suggest different colonization waves in the Mediterranean, with one group in the Eastern Basin, two in the Marseille region in the NW part of this sea, and another group with a very wide extension from Madeira to Liguria and Malta. Mitochondrial data also support that one of the groups in Marseille might have diverged as a cryptic species of Harmelinella. 18S rRNA gene displays a single common sequence to all specimens from the four groups, and seems to confirm the original proposed placement of this taxon within the subfamily Heteromysinae, not Leptomysinae.  相似文献

本文采用 PCR扩增和序列测定等技术 ,对三疣梭子蟹 (Portunustrituberculatus)线粒体DNA1 6Sr RNA和 COI基因片段进行了初步研究。经 PCR扩增和序列测定 ,分别得到 1 6Sr RNA和 COI2个基因片段的碱基序列 ,其中 1 6Sr RNA基因片段的大小为 566bp,碱基 A,T,G,C的含量分别为 35.1 6% ,34.45% ,1 2 .37%和 1 8.0 2 % ;COI基因片段的大小为 658bp,碱基 A,T,G,C的含量分别为 36.63% ,2 6.44% ,2 0 .52 %和 1 6.41 %。在 2种基因片段中 ,AT含量均明显高于 GC含量 ,这与果蝇、虾类、蟹类等无脊椎动物的 1 6Sr RNA和 COI基因片段研究结果相似。通过对三疣梭子蟹 1 6S r RNA和 COI2个基因片段遗传特征的研究 ,发现其种内变异较低 ,在 3个样本中 1 6Sr RNA基因片段序列完全一样 ,COI基因片段中也只有 2个 T/ C位点转换。另外 ,比较本研究所得序列与 Gen Bank中梭子蟹科 5个属的 1 6Sr RNA基因片段序列后 ,发现其聚类结果与传统分类相一致。  相似文献

采用分子生物学方法,对分离的米氏凯伦藻4株藻际异养细菌进行分子鉴定和功能分析。结果表明,经16S rRNA序列分析,4株藻际异养细菌分别隶属于Formosa、Erythrobacter、Shewanella和Marinobacter四个属,P1菌株与Formosa的16S rRNA核苷酸序列的同源性为95%,P2、P3和P4菌株与Erythrobacter、Shewanella和Marinobacter的同源性在99%以上。通过4株异养细菌及其同源性大的24株细菌构建进化树得出,28株细菌在系统发育树中主要分成4个分支,与同源性分析相符。  相似文献

Identification of hydrozoan species is challenging, even for taxonomic experts, due to the scarcity of distinct morphological characters and phenotypic plasticity. DNA barcoding provides an efficient method for species identification, however, the choice between mitochondrial cytochrome c oxidase subunit I(COI) and large subunit ribosomal RNA gene(16S) as a standard barcode for hydrozoans is subject to debate. Herein, we directly compared the barcode potential of COI and 16S in hydrozoans using 339 sequences from 47 pelagic hydrozoan species. Analysis of Kimura 2-parameter genetic distances(K2P) documented the mean intraspecific/interspecific variation for COI and 16S to be 0.004/0.204 and 0.003/0.223, respectively. An obvious "barcoding gap" was detected for all species in both markers and all individuals of a species clustered together in both the COI and 16S trees. These results suggested that the species within the studied taxa can be efficiently and accurately identified by COI and 16S. Furthermore, our results confirmed that 16S was a better phylogenetic marker for hydrozoans at the genus level, and in some cases at the family level. Considering the resolution and effectiveness for barcoding and phylogenetic analyses of Hydrozoa, we strongly recommend 16S as the standard barcode for hydrozoans.  相似文献

对大银鱼和小齿日本银鱼的线粒体细胞色素b和16S rRNA基因片段进行了扩增和序列测定,分析比较了2种间的序列差异。大银鱼2个个体间细胞色素b基因序列无差异,小齿日本银鱼3个个体的序列出现了2种单倍型;大银鱼同小齿日本银鱼细胞色素b序列(单倍型SB-1)之间存在86个碱基差异(差异率21%),变异较大。大银鱼、小齿日本银鱼的16S rRNA基因片段种内个体间无序列差异,两种间存在21个碱基的差异(差异率5%),有1个碱基的插入/缺失。由此可见,2种银鱼间线粒体细胞色素b基因的进化速率较快,约为16S rRNA基因片段的4倍。根据细胞色素b序列数据。推算出2种银鱼大概在中新世晚期发生分化。  相似文献

为探讨石斑鱼亚科鱼类的系统发育关系,测定了此亚科中具有代表性的石斑鱼属、鳃棘鲈属、九棘鲈属、驼背鲈属和白线光腭鲈属等5个属10种石斑鱼的细胞色素b基因全序列,分析了这些序列的特性,运用Kimura 2-parameter模型,以邻接法构建了分子系统树。结果表明,九棘鲈属与鳃棘鲈属位于系统进化树的基部,与石斑鱼类其它类群亲缘关系较远;驼背鲈属与白线光腭鲈属网结于石斑鱼属构成的分支中。  相似文献

采用TCBS选择性培养基从厦门某鲍鱼养殖场的养殖水体中分离到19株细菌.经16S rDNA序列分析,所有菌株均属于弧菌属(Vibrio),且与最近似的弧菌模式种的同源性都在98.99%以上.由于弧菌种间16S rDNA序列相似度极高,无法仅靠16S rDNA序列比对来鉴定这些菌株到种的水平.16S rDNA序列的系统发育分析也显示,大多数菌株与弧菌模式种无法归为一簇,表明16S rDNA基因在弧菌种的分类鉴定上分辨率不高.进一步采用基于4种看家基因(rpo A、pyr H、gap A和top A)的多位点序列分析技术(MLSA)对分离到的弧菌菌株进行分类鉴定,结果显示19株海洋弧菌归于溶藻弧菌(Vibrio alginalyticus)与魔鬼弧菌(Vibrio diabolicus)2个种,表明这两种弧菌是该鲍鱼养殖场水体环境中的优势弧菌种,在鲍鱼养殖弧菌病害防治方面需要重点关注.此外,看家基因与16S rDNA基因的多态性分析表明,4种看家基因的多态位点比率均高于16S rDNA.4种看家基因串联后的多态位点比率高达41.1%,远高于16S r DNA基因的13.4%,表明看家基因相较于16S rDNA基因有着更高的分辨率,更适合于海洋弧菌的分类鉴定.  相似文献

利用DNA序列测定技术测定了真虾下目7科8个种的线粒体16S rDNA部分序列,与从GenBank检索得到的12个相关种的16S rDNA部分序列进行同源性比对,探讨其系统发育关系及16S rDNA在真虾类系统发育研究中的应用。比对序列长353bp,其中变异位点221个、简约信息位点180个。碱基转换替代速度比颊换替代速度慢。以螯虾下目的Austropotamobius pallipes为外群构建了这20种真虾的系统发育关系分支图,结果展示:(1)长臂虾科隐虾亚科的Awhistus custos远离长臂虾亚科分支。而且它的16S rDNA序列在Genbank中,首先与六足纲(Hexapoda)的昆虫比对上。(2)长臂虾科长臂虾亚科的两个近缘属Palaemon和Palaemonetes问的4个种混合相聚,说明传统形态分类中以大颚有无触须作为这两个属的属级形态鉴定特征尚需进一步审定。(3)鼓虾总科藻虾科的Exhippolysmata ensirostris与褐虾总科褐虾科的Crangon affinis处在同一分支,而没与鼓虾科的种类形成姐妹群。研究结果表明,16S rDNA片段的序列很适合研究真虾类的属间系统发育关系,而在研究属上高级阶元或种下阶元间的系统发生关系时较不敏感,因其变异对于种级水平显得过于保守,而对于科级以上阶元又显得太快。  相似文献

测定了相手蟹属(Sesarma)红螯相手蟹(S.haematocheir)和褶痕相手蟹(S.plicata)线粒体16SrRNA基因部分片段的序列,二者的序列长度相同,均为533bp,且A、T、G、C的含量相似,分别为198bp(37.1%),206bp(38.6%),84bp(15.8%),45bp(8.4%)和200bp(37.5%),205bp(38.5%),81bp(15.2%),47bp(8.8%);二者的序列有49处差异,其中21个位点为转换、22个位点为颠换和6个缺失/插入位点。进一步对20种相手蟹属蟹类的长度为361bp的16SrRNA基因同源序列进行分析,发现AT的含量为78.6%~82.9%,明显高于GC的含量,且存有91个变异位点。从NJ树和遗传距离来看,在分布于中国的3种相手蟹中,无齿相手型(S.dehaani)和红螯相手蟹的亲缘关系最近(d=0.0151),而它们与褶痕相手蟹的亲缘关系则较远(d=0.0924/0.09231。分布于中国的相手蟹和分布于北美的相手蟹之间存在着较大的遗传距离(差异),表明它们之间有着较远的亲缘关系,互为单系起源。  相似文献
